Best standard clutch manual transmission ever made at any price:
Honda S2000

This transmission is as close to perfection as any manufacturer at any price has ever gotten.

Second best:

All current Porsche 987 and 997. Very nice cable linked trannies

BMWs are about average at best. They have always been notchy and are fairly easy to miss a shift in.

Worst manual transmission of any modern car:
Dodge Neon SRT4 This is the most god awful piece of shit I have ever shifted in my life, and I have driven A LOT of cars.

Vote for the Honda S2000, the best manual trans out there. I've driven a lot of Manuals , the S2000 is the best so far, light clutch with very precise short throw shift. plus when you have an engine that revs up to 9000 RPM that put a lot of stress on the tranny, they really did a good job on that
